Security agents are concerned about items that could harm passengers or the plane itself. I've never known a pencil or a pen that could do that. Put them in your carry-on.

If it's on airplane mode it's essentially an iPod - it doesn't connect to any data source (3G, wifi etc), so cannot cost you anything. It should stay on airplane mode even if the battery dies
