TBE is a better buffer if you are using a high current or are running your gel for a long time, and will give sharper resolution (more separation between smaller fragments) than TAE.

buffering capacity of TBE is better, but TAE is easier to make and store. In most eletrophoresis (within 1 hour), no noticable difference.
