You're correct, there's a factory amp. To activate it, you need to connect the BLUE wire in your adapter harness to the BLUE/WHITE wire in the Sony plug. Don't do anything with the wires in the 2-pin plug. They're data wires...

check the wiring and make sure all is ok. if problem persists,check with the local car audio shop. they can probably fix the problem right there,free of charge. sounds alot like the wiring to me.
